This is a possibly pointless detail, but when you look from the enderman's eyes in spectator mode, the colors are reversed. So end stone looks like cobblestone.

Here’s a theory that adds onto your Wither theory.
The reason we wait for new mobs to be introduced is because they’re coming out of HIDING after the Wither disaster. Thats why we saw cows sheep undead mobs and chickens early. Its because they were less afraid.

I think they originally created the nether portals for interstellar travel but it failed horribly kind of like Event Horizon, so they turned to the end but they got permanently stuck there.

    I have another theory

The civilization of builders could defeat the dragons because if you look at the front of end ships you can see dragon heads so after slaughtering an entire species of dragons they let one live

Also, villagers put wells on top of strongholds. Maybe to hide them?

What if they weren't fleeing from the zombies? What if it was another species like Steve and that's why they hate you when you look at them, It doesn't remind them of a simpler time, it reminds them of war and troubles....

Mojang might’ve confirmed this theory, they said that the enderman might’ve been some entity that got stuck in the world like previous builders.

I think the reason that the Zombie Pigmen don't attack unless attacked is because they used to be pigs right? So they must be vegetarian zombies. They only eat plants.

What if they come out with a game titled “After the End: A Minecraft *Quest*” I emphasize quest because you are there to save whoever existed before... Endermen, Drowned, Zombies, Husks, etc. I don’t how, but just an idea that I think would be pretty cool...

Another detail is that, to my knowledge, Endermen are completely passive to every other mob. They ONLY attack the player. I've had several endermen invade my village but I haven't seen a single one attack the actual villagers themselves. Creepers also don't attack villagers but I think that's more to ensure there will be a village left to find considering the villager ai...

To add to the theory that the transformation took generations, you can find the elytra in the end. Sure they had floating ships too, but you literally have no need for the elytra in the overworld and the nether. You always have a means of transportation, land, land you make yourself, and water. But in the end the islands are completely (and sometimes vastly, vastly) disconnected. They needed some form of transportation to cross those huge gaps of nothing. So they built ships and they built the elytra as a way to get around. But as they evolved they didn't need it anymore.

Mat, A rare site would be finding a enderman once they pick up a block and they would usually place this said block down in a either circle shape or other. It's faded now but, its a clip that is rarely seen due to their power of teleportation.

I don’t know much about strongholds, but I think that’s where silverfish spawn. Silverfish are very similar to endermites, making the same sounds and moving in very similar ways. Perhaps they had a common ancestor or something.
